I am new to pokerstove. I understand if villian is raising 10% of his hands, then I am a slight favorite with AKo. However, if I shove, he won't be calling with all 10%, he will with perhaps only half those hands. Right? Shouldn't I be using pokerstove to figure out AK versus his 3-bet calling range and not his raising range?

His raising range includes both the hands that he will call you with and those he will fold. So yes, if you want to make the correct evaluation you need to figure out where you stand vs. his calling range and evaluate the probability of a call.
Like you say, if his 3-bet calling range is 5% where his raising range is 10% this means the following:
Villain: { 99+, AJs+, KQs, AKo } 53.491%
Hero: { AKo } 46.509%
It also means the probability of a call is 50%. So in 50% of the cases you are a slight underdog, but in the 50% of the other cases he will fold and you pick up his bet. The size of his initial bet and stack sizes determine whether you have positive equity here.
